I think I answered it for myself. I just installed 3.6.1FL and this simple pop up window fails:

<window>
	<toolbarbutton label="Pop" onClick="win1.doPopup()" />

	<window visible="false" closable="true" id="win1" border="normal">
		<caption label="Test" />
		<label>Test</label>
	</window>
	
</window>

I FF3 on Mac and IE7 on Win, the shadow for the pop-up shows but the window does not.
